I am using the template mainly as a static web site and have two home page buttons on the site.

I know this is a really common problem with WordPress but I usually just edit the code to remove the second home page button. I am using the Atahualpa 3.4.5. theme and just need to know which piece of code I should be editing...if any.

Go to the Page Menu section in the theme settings.

The first thing you'll see is "Home Link in Page Menu Bar". In that space you probably have the word Home. Take that out and leave it blank. The only reason to leave this in, as I see it, is if your home page is a blog page. If it's a static home page, there's no need for it.

Much easier than modifying files!
