Wow - sorry, just found this thread. I forget to subscribe to it and now that I finally find the time to work on my website again this is becoming interesting again.

Atahualpa has a "Configure SEO" Tab with the option "Use Bytes For All SEO options?" and the note that this might interfere with SEO Plugins.

My questions is: What does Atahualpa do in terms of SEO that is not done by a simple theme such as, for example, "Twenty Twelve"?

It allows you to add some meta description and keywords -look at the options in that section of the theme options.
