What is the function of these BFA Custom Fields?
How do they influence SEO?
How do they interact with SEO plugins?

Custom fields are part of how WordPress works. I suspect a Google search for "Custom Fields" may give you some insight.

But I assumed they were part of BFA because they are called BFA custom fields.

They are part of BFA. The ...meta... ones are used when you use Atahualpa's SEO - they are unused if you use an SEO plugin.
The bfa_ata_display_body_title gives you the ability of having the single post page titile different than the title that shows for the post on a multi post page.

How do they custom fields interact with categories? For example, if I currently search my site:
http://library.gc.cuny.edu/
with the term 'biology'
all pages marked with the category biology will be returned.
If I use BFA Custom Fields and meta description, keywords and title which takes precedence, categories or the Atahualpa's SEO meta custom fields?

The algorithm is if you set 'Use Bytes For All SEO options?' to yes abnd don'tuse an SEO plugin and you use the meta keyword, meta title or meta description custom field, then when the page is generated teh meta description and meta keywords will be used in a '<meta name=...>' element and the meta title will be the page title.

SEO is for the search engines, wordpress search is wordpress related not theme related. Do a google search for more info.
