Complex Widget set-up and formatting issues on transfer

I recently took over a very complex site. We are in the process of moving the site over to a sandbox domain and have run into a number of difficulties. I have transferred tons of sites with no problem and so this is a first.

The site was transferred using FTP and also Backup Buddy as a secondary when FTP caused some formatting issues. Essentially when we transferred the site everything went as planned except there were some formatting issues on the homepage. All the pieces are there; however, it looks like a mixed up puzzle. When I pull source codes from the sites literally everything is the same (minus the fact that all the URLs now link to the new URL as opposed to old one) and there were some div IDs that were slightly different. For example, instead of div id='text-10', one would be div id='text-24'. I have combed the site to find where I can change these IDs to no avail. It appears that the site is using a JQUERY to create the IDs automatically so since widgets (and widget areas) were uploaded in a different order than originally it is identifying them as different numbers.

What I have figured out so far.......(I am not sure if this is going to be too complex for this forum....if so a referral to somewhere I could get help would be fantastic!):

I used Google Chrome Tools to identify that if I change the div IDs to the correct numbers ( match them up) the site is formatted correctly. The issue then became finding those div IDs. I have done a complete search on ALL editor documents including all .php files. I have tried some basic JQuery using .att to find and replace the IDs to the desired numbers, but it appears that whatever JQuery is running those IDs is either running last or over-riding my JQuery so they do not change.

I nixed that idea and moved on to finding where the div IDs were styled. Fortunately I found 4 of them and was able to change the IDs to the corrected ones and those formatted just fine. Now I am left with half of them still not formatted correctly and I can not find styling for any of them.

So here is my question:

It looks like each widget area that was created (new widget areas) are falling in line one after another down the page. They are showing up in the correct section of the site, but instead of laying side-by-side, they are one on top of the other. In the site that I transferred, they are laying side-by-side mostly. They would be set up in the following manner-

Widget 1 Widget 2 Widget 3
Widget 4

Widget 1 and Widget 2 areas are larger vertically that Widget 3 and 4. Therefore, Widget 1 and 2 lay next to each other and widget 3 is on top of widget 4 laying next to those.

What is the styling code that I could manually enter to lay the widgets out in this manner?
