And how do you assign a different atahualpa template for the homepage,, and a different style to the rest of the pages.

Maybe you don't even need a different template for the home page. You could just set no sidebars for home, and create some widget areas with conditionals that only appear on the home page for instance.

Much of how you design this depends on what kind of content is going in those various areas and how much time you want to spend on creating it or how much the client wants to pay,

That's what it comes down to. Understanding the tool (Atahualpa and WordPress) well enough to know what you have to do to create what you want.
