There will be no more development for Atahualpa (or any other theme), and no support. Also no new registrations. I turned off the donation system. I may turn the forum to read only if it gets abused for spam. Unfortunately I have no time for the forum or the themes. The bar is inside the "header body". I am not sure where you want to put the margin

I meant the menu bar, and the header table. I want to place a slight separation between the page-menus area and the header table. I was able to do it with the previous version of Atahualpa but can't seem to figure this one out.

There are two 'bars' you can define in Atahualpa Theme Options -> Header -> Configure Header Area. You could configure one of them (Bottom of the page in Horizontal Bar 1: Styling) to be the color of your background and give it a height and use it as a spacer.
You could also define the bar multiple times, for example %image %bar1 %bar1 %pages %bar1
