I'm trying to get Atahualpa to work with an 800px Fixed width. This is causing interesting behavior in the %logo area of the header.

It appears that the div clearfix rss-box and td .search-box are the cause of the issue Maybe also div .searchbox.

These elements seem to be a lot wider than necessary and I don't know where I can go into ATO and edit them.

Maybe ATO isn't the place to change the position of these elements.

What can I do to get the search box /post / comments to align properly?

The problem is the size of your RSS Box (ATO->RSS Settings->RSS Box Width). You have yours set to 280, change it to 200 and see what happens.
